What to install in a Linux Digital Lab

We work at the Universidad Nacional de Colombia.

We have recently moved all the pcs of the digital laboratory to linux,
we have used Slackware 9.1, since we are quite proficient with it an have
proven to be the best solution since all the machines are working great.

Still we had to use VMware to keep running the common applications
Like mplab, xilix simulink, the program for the universal programmer we
have, the workbench and so on...

We would like to know wich applications everyone reccomend us to stay in VMware and wich ones can be found natively on linux or at least good replacements.

We are interested on low licence fees, or student class licences , or even better GPL version of the software.
