I have seen several posts related to getting the Isopro software working with the AMC2500 controller and associated board mills. I have just recently gone thru this myself. One thing that I discovered the hard way is that you must have the FIFO buffering turned off on the serial port (at least this seems to be the case for Isopro 2.7). The board mill will not work reliably without doing this. In most of the windows operating systems you do this by going into Device Manager and then the Com port settings. Under Com port settings you click on the Advanced tab. Under the Advance settings it should give you the option of disabling the FIFO buffering.
