Is there any way to assign potential difference between 2 surfaces, as a boundary condition? I am using HFSS 13 and this potential difference is my initial condition but I could not find any option in assigning boundaries to apply it to my structure.

HFSS is for high frequency use, and will ignore DC voltages. At least that is my understanding, but you would be best to ask an admin to move the post to the Electromagnetic Design and Simulation forum, where others more knowledable in HFSS than me might help you.
