Pen Drive Communication + Embedded systems

By pen drive you mean a Memory stick capable of connecting with the host machine through USB interface.?

do you have usb controller on the embedded system or on the PC

You need USB OTG (On The Go) device like Vinculum from FTDI along with your embedded controller.
