[SOLVED] PCIe beep codes from muxed computer

I have design a mux for some pcie signals and on Windows 7 some of my lanes develope beep codes. The beep codes don't make sense, but I was wondering from a hardware design aspect what are things that motherboards/bios checks on the PCIe lines as the computer is starting up. Also if I power down my device the computer is able to start and boot, but it is never able to get the pcie device to be recognized. Does any one know what the Bios checks, or where I could check?

In the end it wasn't a complicated error. Apparently disconnecting an LED line allowed the computer to boot.
