I crated Jumpers with this manual

1. Create the Schematic Jumper Component.
I make standard schematics with PIN 1 and 2 , type set to JUMPER
2. Create the Jumper Footprints in the PCB Library
I make standard footprint with PAD 1 and 2 , all pad set JUMPER ID =1

Nou I in schematic editor place Jumper between U3_Pin1 and D6_Pin_1, make Update PCB Documents
In PCB is placed Jumper but initial NET between U3_Pin1 and D6_Pin_1 is now divided on NetJ1_1 between U3_Pin1 and Jumper Pin1
Jumper PIN2 is too on NetJ1_1, but D6 in on NetD6_1

What make stupid?

I read the question not once, and have to admit that I was unable to understand what you want to do. When posing questions of CAD issues related to drawing extent, it is always recommended to attach a picture/sketch depicting what are you talking about.

OK her is real expample

Jumper J1 connect U4 Pin1 with D6 and Pin3 TR. If I remove J1, all three pin are combined in one NET and it can be routes. With jumpers I have
**broken link removed**
**broken link removed**
U4 Pin1 and both pin on Jumper J1 are in NETJ1_1 unfortunately Pin D6 and Pin 3 TR1 are in new NET_D6_1 and can not be route.

(Un)fortunately, this happens and you'll have to rename one of both nets to match the same connection, or just delete it on PCB at the next update, knowing that the tool will reassign unconnected primitives to it.

I solved this problem by renaming the net in the PC, but it is not a systemic solution.
Each update from schematic editor to PCB tends modyfy net back to faulty therefore, the problem is in the scheme.

At first I thought that I was making a mistake when creating a jumper,
but when I use the same jumper between two components in a another pcb to connect everything correctly.
In this scheme is connection wrong and it is wrong even though jumper shift between Pin D6 and Pin 3 TR1
Just a mystery, for me. :)
