How to build an application to control CNC router in Linux?

I made a CNC router , I use Mach3 software over windows to control it , I want to build my own application to control it , but I want to build it over linux

can I use the kernal of Linux only to load my Application without the need to load any Linux Desktop ?

is it easy to control USB , Parellel Port , PCI , ....... etc. under Linux ?

need help , plz guide me
