eagle smd components

Hello,

I am new in using Eagle cad and i need to send files to a pcb manufacturer containing of smd components - most of them.

I would like to know where to position this smd's wether - on the bottom layer (blue color to use mirror for all of the smd?) or on the top layer (red)? also for the through hole components?

Aprreciate for an advice if any of you have an experionce with smd Eagle cad designs.

It is enough to give the pcb manufacturer gerber files.
