If the ampitude of the filter's input signal is very small, about 0.1mV to 100mV (VDD=3V), does it have any bad effect on the filter's performance?

why?

are there any papers discribing the effect of input signal on the filter's performance ?
 

no, it's fine.

Tune your filter carefully to narrow the bandwidth it lets through to increase your signal to noise.
