I'm designing a 2-1 way Wilkinson power (5.5 GHz)divider with Z0=50Ω in HFSS on a FR4 substrate.
The E-field simulation shows low magnitudes. What could cause this issue?
Could the waveport2 have influence on wp3 because they're too close to each other or maybe the dimensions of the divider are wrong?

Your wave ports are way to small.

But how can I make them larger without overlapping the two ending waveports?

why can't they overlap? your wave port can have as many conductors as you like. go read the help section on defining wave ports for stripline and microstrip.
